Henry Martin put the hosts ahead by converting a fourth-minute penalty and Alejandro Zendejas doubled the lead with a 51st-minute strike.
Cristian Calderon pulled a goal back for the visitors just after the hour mark but Fernando Ortiz's men held on to secure their 11th win of the campaign.
Club America now have 35 points from 16 matches, one point more than second-placed Monterrey, who overcame Atlas 2-0 in Saturday's only other fixture.
Guadalajara are seventh in the 18-team Liga MX standings with 22 points from 16 outings.
